OneD-Viewer Sequence Display
 
 

OneD-Viewer is the interactive sequence viewer included within Cn3D. The window of OneD-Viewer contains:

a pulldown menu bar with 3 menus : File, Options and Help. These menus give you access to the various commands of the viewer.


a "GoTo" control you can use to go to a specific position in the sequence.


a drawing panel divided in two regions. On the left, OneD-Viewer displays the name of the sequence. On the right, OneD-Viewer displays the sequence itself with or without the features, depending on the display layout. OneD-Viewer uses the color schema of Cn3D to display the sequence, i.e. both viewers share the same colors.

  How to view the various chains contained in a PDB/MMDB entry?  
 

Some PDB/MMDB files contain several chains (that is, several protein and/or nucleotide molecules). Using the Select| Pick Structures menu option, you can select and display a specific chain.

 
  How to open the viewer?  
 

- From Cn3D : choose the Window | Show Sequence Viewer menu option. This option is only available if a single PDB/MMDB file is opened in Cn3D.
- From DDV : double-click on the sequence name.

 
  How to close the viewer?  
 

Use the command File|Quit to close OneD-Viewer.

 
  How to show/hide the features?  
 

The first time OneD-Viewer is loaded, it displays the sequence along with its features. By using the command Options|Show features, you can show/hide the features.

 
  How to modify the display layout?  
 

- Use the command Options|Show features to show/hide the features.
- Use the command Options|Scale position to modify the location of the sequence ruler. Three locations are available : top, left and top&left.

 
  How to get information about a feature?  
 

To get some data about a feature (class name, label, size, etc.), just click on it. You'll see the feature data in the status window of OneD-Viewer.

 
  How to select residues?  
 

- Selecting a single residue : click and release the left mouse button on the desired residue. Using this procedure along with the [CTRL] key allows you to select several residues.
- Selecting a range of residues : click and hold the left mouse button on the first residue. Then, drag the mouse to the last residue and release the mouse button. Using this procedure along with the [CTRL] key allows you to select several ranges.
- Multiple selection : press the [CTRL] key before you start to select any residue or range of residues.
- Extending a selection : to extend a selection, press the [SHIFT] key before you start to select new residue(s). By doing this, OneD-Viewer will select the residues located between the current mouse position and the closest selected residue.
- Removing all selections : move the mouse to the top-left corner of OneD-Viewer's drawing panel, then click and release the left mouse button.

All selections made inside OneD-Viewer will also be highlighted on the corresponding
- sequence in the DDV window (if opened),
- 3D structure in the Cn3D window.
